Goals from Sam Chilvers (2) and Sam Windsor-Lewis saw the hosts open up a 3-0 lead.
Fraser Bernard scored late on for Witney, but it proved only a consolation.
Wallingford were edged 2-1 at home by Eastcote.
Dan Pilbeam equalised for the hosts, but the visitors scored the winner with ten minutes remaining.
